Toowoomba trainer Michael Flanigan is in a critical but stable condition with head injuries in Brisbane's Princess Alexandra Hospital following a track accident.

Queensland Racing Limited chief steward Wade Birch said Flanigan was dislodged from a horse after completing trackwork at Toowoomba's Clifford Park around 6am (AEST) on Friday.

"Michael was coming off the track when the horse reared up and dislodged him," Birch said.

"He was thrown to the ground and knocked unconscious and was still unconscious when taken by ambulance to Toowoomba Hospital."

Flanigan was later transported to Brisbane for specialist treatment and was in the hospital's intensive care unit.

Flanigan recently scored his first win in Sydney with his talented colt Choistar who won the Listed Fernhill Handicap (1600m) at Randwick on April 13.

Choistar went on to finish fifth at his last start to Onemorenomore in the Group One Champagne Stakes (1600m) at Randwick on Anzac Day.
