Ganderton took Deer Valley to the tail of the field from her wide barrier in Saturday's 1200m race and the filly flashed home late to run a close sixth to Sweepstaking.
Stewards questioned the Sydney apprentice over his lack of vigour between the 500 and 350 metres.
They also queried his decision to look for inside runs rather than come out.
Sydney's premier apprentice last season, Ganderton has had a torrid time recently with a broken leg keeping him on the sidelines for some months.
He also found himself on the wrong side of stewards over remarks posted on his Facebook site.
The Gold Coast meeting was his first under new master Paul Messara after his indentures were transferred from Gai Waterhouse.
Deer Valley is trained by Steele Ryan, who will also attend the inquiry, and gave Ganderton one of his biggest Sydney wins when she claimed the Group Three Silver Shadow Stakes in August.
Deer Valley is one of the favoured runners for Saturday's $1 million Magic Millions Trophy (1400m) at the Gold Coast.
In an open market, Love Conquers All is at $5 with TAB Sportsbet while Shoot Out and Graceful Anna are next at $6 ahead of Deer Valley at $7.
